In your case you created a new subscription and then Paypal finally processed your existing one, hence the double charge. Please see the response I sent to the support ticket you raised.

Subscriptions auto-renew. Sometimes Paypal is a little slow in handling that (we do have a bit of a buffer built-in, but ultimately we are stuck until they process things on their side).
